My last batch took 4 hours to process the first 98%, and 7 hours to process the last 2%... the few cyclic molecules it was processing scored over 200 hits. Trouble is, since UD saves progress every few %, that last 7 hour stretch had to be done without stopping.

I run a network with 120 quad and 8-way Xeon Proliant servers, too bad my CIO wouldn't like the idea of me running this on all of them...I could hit 100,000 pretty quick.

The average CPU time per days is 21 and a half hours. That means that 3.5 hours a day of CPU time when to other processes, which is a lot actually for a machine that just servers images for me on the web.
