I just upgraded my board yesterday and only the messages in the first forum got upgraded from .ubb to .cgi. How can I convert the rest of them ?

Did you do this:
Maintainence:
-Rebuilt Forum Stat Files
-Rebuilt Search Index
-Rebuilt Member Stat Files
I think that's what you need to do when you upgrade from V5 boards. Hope this helps.
