In your upgrade package you will receive some files called altertable*.pl or altertable*.php depending on the version you're running. These files can be executed by you, on the command line or through the broswer (again, depending on the language version you're running), and they contain all the code necessary to alter the structure of your tables to suit the upgraded version and convert all the data to be compatible with the new table structures.
In your case, the two files you'd be looking at running are, in the perl example:
altertable-5.0.9-5.1-pro.pl
altertable-5.1.1-5.1.2-pro.pl
similar files exist if you're running the php version.
Then, after you update your tables, all the new files you copied over should work fine.
As with any major change to your database, ALWAYS back up your data in case of error.
