I have "turn on/off markup or html" turned off because of the concern for security. Is there a way to allow markup without allowing HTML?

Yes, you can set it up on each individual board to disable HTML. (You can set this when creating the board or by editing it) If you are logged in as the admin you will always have the option of using HTML but your normal users will only get the markup option.
