It is quite annoying, if you use the main page quick link to the last post in a board "..by Name" you always see (in the mainpage) that post as new. So you just keep going back to it to discover its not new at all for you.

Yes, it's a glitch that I'm not sure how to work around just yet. The reason being is the postlist page keeps track of your actual last visit, and clicking that link bypasses that screen. Still trying to find a workaround for this one.

There are other cases where the main page displays something as NEW (new message numbers) although I read, replied to the threads and even mad EDITS afterwards.

Just an idea:
Could it be that EDIT with the option "do not mark as edited" confueses THREADS?

That NEW flag thing is not working since V5....

If it is using sessions to store the 'w3t_visit' and php is running with register_globals set to 'off'*, some things have to be done in a different way. It has happened to me too and the result is that the value is set only the first time (that is if you use session_register).

I'm not sure if this is the problem here, but it is definitely in 5.5.1 with register_globals=off.
